The Blues were well beaten in Cheshire by the NPL Premier champions on Saturday.
Robbie Savage's Macclesfield humbled Whitby 2-0 with a couple of strikes in each half.
Blues player-manager Gary Liddle recalled an experienced trio in defenders Nathan McGinley and Connor Smith, plus midfielder Adam Gell after Easter Monday's 1-0 win over Blyth Spartans.
Town conceded twice in five minutes just before the half hour.
Their Cheshire hosts then punished them twice more after the interval, with the Seasiders giving a first league appearance to sub keeper Nick Cranston, in place of Shane Bland, late on.
Liddle spoke to Whitby Town TV post-match:
The Seasiders finish in 16th spot in NPL Premier, with just one point separating seven sides from 12th to 18th.
