An otherwise drab encounter saw Harry Green's second-half strike seal a 1-0 win for the Seadogs.
An injury to one of the assistant referees meant George Roberts, a Scarborough official who was in the crowd, made an emergency appearance on the line.
The victory takes Boro in the National North top five.
