A fourth-minute strike separated the sides as Whitby lost a second match in three days on Tuesday night.
Blues boss Gary Liddle made three changes from the side that lost 2-0 at Hyde, in the FA Cup, on Saturday.
He recalled himself, alongside midfielders Adam Gell and Harley Dawson.
Second placed promotion-chasers Gainsborough led inside four minutes and dominated most of the match.
Town were indebted to goalkeeper Shane Bland who made a string of saves.
Whitby's best chance came in the first half when Aaron Haswell (pictured) released Jarret Rivers who turned narrowly over the top.
They then had loud shouts for handball in the box turned down in the last minute:
