The Seadogs trailed early on at the Mounting Systems Stadium against Northern League Division One Guisborough Town.
Boro hit back through Theo Chapman with his first goal for the club only for the visitors to re-take the lead moments later.
Substitute Luca Colville levelled for the Boro before Dom Tear's 96th-minute header clinched a 3-2 victory.
The Seadogs go to NPL Premier Leek Town in the FA Trophy on Saturday.
