After 17 days without a game, Boro's home clash with Radcliffe beat a pitch inspection but the Seadogs couldn't see off their Lancashire opponents.
Jono Greening's men are now eighth in National North.
They fell behind on 23 minutes and Lancashire side Radcliffe crucially doubled their advantage in first-half injury time.
The visitors then put the result beyond doubt with a decisive third goal, early in the second half.
Seadogs go to Peterborough Sports on Saturday, one of their longest trips of the season.
