The Norfolk side are now second in National North after a late winner.
Boro were hit by a second-half red card for forward Richie Bennett.
Bennett was handed a second yellow card after clashing with his marker, six minutes into the second period.
Kings Lynn then scrambled in the winner, off the underside of the crossbar, seven minutes from time.

The Seadogs remain four points ahead of the relegation zone and are back in action on Tuesday.
