Frank Mulhern broke the deadlock on 36 minutes with Harry Green quickly adding a second.
Former Boro striker Jake Day then pulled one back for the hosts, four minutes before half-time.
Luca Colville then won it for the Seadogs midway through the second half with an impressive solo effort.
