The Seasiders lost 1-0 to an injury time Gainsborough Trinity goal at the Towbar Express Stadium, on Saturday.
The Lincolnshire side beat them 2-0 at their Northolme HQ last Saturday.
Despite beating Matlock Town by the same score in midweek, Whitby are now looking unlikely to make the top five.
The Blues are nine points adrift of the play-off places with one game in hand on Guiseley.
